Show us the datasheet for you LCD, it will tell you there, it is usually connected to a pot (10K?) so that you can adjust the contrast.

If you can try with another debugger and it all works you may have blown the input protection chip just behind the socket for the JTAG cable, it happened to me once.

Is VEE really connected to V+?? It's normally very close to ground but yours may be different.

Xmega and Zener Diode advice
i think a voltage divider circuit could work. A 3K to ground and a 2K from the input will give you the exact 5V to 3V translation if that's all you need.
