I have bought a Raspbee II recently with ATSAMR21B18 module on it.

However, the stock firmware is limited and close-source. I want to have a customized firmware for this device. Is there any project and SDKs to develop customized firmware for ATSAMR21B18?

What examples does Atmel Microchip Studio show for the part?

You may need to look at examples for the base chip - rather than the module; eg,
